No. The Muster action is absolutely limited to one use per territory. However, you only need to unlock the locked portion of the muster action if you specifically wish to convert a peasant to a warrior (or vice versa) in more than one territory. When you use Muster, you can use the special ability on all of your Irrigation structures to add a peasant to each territory. (Note that you must have the civil category unlocked to use this ability of Irrigation).

No. The key word is "additional". Each time a bonus action is used, the player MUST increase unrest by 1 at the turn's end. Unlike regular actions, there is no penalty for using a bonus action multiple times in the same generation.

The key principle to observe here is twofold: other players are not intended to know, until your turn comes up, what two action cards you have selected, AND, all players must be able to verify when you have reused an action.
There are various ways of implementing this. Generally, previously-used action cards should stay on the table to indicate that they are separate from the hand of unused action cards, but when playing a card from the table as one of your two actions, all used action cards can be flipped face-down and the card moved over into the set of two selected cards. It is not in the spirit of the game to try to know whether another player has selected a previously used card.

No, the rules are correct as written. If you touch one of your own cities(*), or an opponent's city or capital, you gain a heritage increase on a track of your choice.
(*) You already touched your capital during setup and can't gain another heritage bonus for it.

Yes. Cities and your capital have some overlapping functions -- namely, both can be used to initiate caravan routes and both can be used for the tribute action -- but they are not synonymous, and you may build a city in your capital.
